I am usign paypal module with paypal taxes I think the it might be caused by different tax calculation in Paypal and PrestaShop.Or if you didn't set tax at PrestaShop, but charge tax at Paypal, of course the error will occurs, because the paid amount is different amount calculated in PrestaShop.
