How to setup these products

1. We sell used tools.
2. Some of them require calibration.
3. We currently have to setup these products with combinations, which cause our inventory to look funny.

Is it possible to have the calibration as an added attribute like color or size and have an amount added to the price?

I previously posted this in May of last year and we aren't sure that the suggestion of using the Pack feature is the way to do this:

The reason is that if they order multiple products, we would have no idea which would require calibration if they added it using the pack feature.

Since we are going to upgrade and redesign our store, this would be a good time to figure this out.
Any one have a better idea of how to do this?

yes, you can add it just like any other attribute, just go to the attribute page and add "Calibration"(ou whatever you want to name it).
When you add the said attribute to the product, look for the "Impact on price:" field

Looking into that, it also requires combinations, which means I'm in the same boat I am now.

Isn't there some way to add something like this without the problems I've been facing since v1.25?

The calibration would be something kind of like giftwrap.
Are giftwrap charges for each item or the entire cart?

I'm afraid giftwraps are for the entire catalog. Don't think you can do that without using combinations unless you get a module that does that(don't know of any, sorry)
By the way, do you have a screenshot of how combinations affect your site? Maybe it's something you could fix on the CSS file.

Essentially, we like how it works on the front-end (see first image)

But having to modify qtys on both line items in BO is a PITA. (see image 2)
