Go to Shipping > Carriers, edit the carrier and make sure the zone relevant to the address of the currently-logged-in customer is ticked, then go to the Shipping tab, select the carrier in the dropdown, then enter the shipping costs and click Save. If you forget to save the shipping costs, you'll get that message.
