Thanks to this thread, I went and checked CCC settings and certainly we had recently enabled them when we took the shop live. I had customized a copy of the default theme and thought I had messed up a css file somewhere and been racking my brain. All said and done, I had to Go to -> Performance -> ccc (area) and unselect the Smart cache for JavaScript and put it back to "Keep JavaScript as original" and that fixed it. Additionally under Performance -> Smarty (area -> at the very top) Cache: Enabled causes the search area to change from something nicer with a little magnifying glass to just a box with a big button that says search. Finally something else I find weird is that to alter the mobile theme, you need to do it from the /themes/default/mobile folder, not the /themes/mycustomtheme/mobile folder.
