shopping cart charges wrong amount when remove product items from prevoiusly added items.

Hello,
I added some general products clicking "add to cart" in my shopping cart including virtual products.
Here, no shipping for all products item(physical & virtual both product items) according to my requirements.
When i remove any items, shopping cart charges wrong amount when checkout happens. It charges for all
previously added items but quantity is ok for the different product items.
On the other hand, in admin panel, i am getting a message("Payment Error")(Example: 3USD charged instead of 2USD).
Can anyone help me for this problem?
