Combinations generator and product references

I am using the combinations generator (v1.4.0.17) and it is correctly creating all my variations.

But as far as I can see, the generator creates all the variations with the same product reference?

When ever I try to add a different set of combinations (with a different reference) it overwrites all the previous ones with the new product reference.

Under section "Using the Product combinations generator", step 11 suggests what I want to do is possible.

You cannot assign them with the generator, you will have to edit each combination and enter the appropriate reference to it.
