We tried to modify order, as client noticed that he does not want company name on invoice. After company removed, delivery costs were removed too from the order. I wonder why this stupid rule were created by developer and how to remove it from prestashop.

As you don't describe how you removed this company name it is hard to say what went wrong.

Order settings > General > Recalculate shipping costs after editing the order
