How to set this filter to work on categories.

Sort by in stock. I have by name, price and position.

Shouldn't be in stock too?

There is no default way to sort in an order that out of stock products appear at the end of the list. Also I think this is not a sorting option this is a filter option and this is provided by default in Faceted Search module.

I meant sort by, not the left filter.

Sort by quantity is all I need.

There is no such sorting functionality for available/Out of stock products present in prestashop.

But you can sort using "quantity" in "Descending" order from "Shop Paramater -> Product Setting -> pagination" in which available products are displayed first and out of stock products displayed in last. Screenshot for reference : https://nimb.ws/EAvXJ3

If you want to sort for "available/Out of stock" products then you can achieve that using modification in core files
