I solved it by going to customer Groups and editing all of them to make sure I enabled in the bottom of the page the Payment module/method and then save. I had to check again when another change was done.

Thanks Zeisei. I finally stopeed searching what the problem was for three hours and went for a backup of a day before. This happened all of a sudden with no action from our part involved.

I dont find customer groups anywhere. Please specify. Just in case this happens again.
