Modules must be reinitialized after restore of backup.?

Hi peeps.

I just recently had to restore and go back a few days with my entire shop.  SQL and public_html folders.

Now a couple of days later i noticed that my "Responsive" theme is totally messed up and only thing that is showing is the logo. 

ive talked to the Theme Creator and they told me to "reinitialize" the modules.
I didnt know what that meant untill i just simply deactivated and then reactivated them.

and voila it worked. Although i now have noticed that i basically have to do this with ALL my modules to be able to be working in Responsive mode.  FOr example i just noticed that all my payment methods are gone in responsive mode but in normal desktop they work fine.  I just tried an deactivated one and then reactivated it and again Voila it was working.

Is this really how it supposed to be?
In default theme i have never seen this.

and if that is the case is there some query/script lol to run to deactivate and then activate them all at the same time?
