Hi Jixart31,
Since weeks, I can also see that my Prestahop main files (under controllers, classes, etc.) are automatically changed always at the same time (3:45 AM).
I cannot find how it's done therefore I would appreciate if you can let me know what you found on your site:

-was it done by a Prestashop cron process
-a specific call was done?
-??
