Mod core files: best practice

I need to change some core files, like header.php, pagination.php.
But how can I manage the next upgrade? How can I prevent the overwrite of my modified files?

I copy my modified files in a backup dir and every upgrade I check the diff.. other ideas?

One thing that I do, but not really in this case is use a version control system.
One easy free one for Windows is called Jedi-VCS. It is written in Delphi and was originally
called Free-VCS, then was added to the JEDI project for Delphi developers.
Google it. I had problems setting it up with mySQL but I just downloaded MSSQL Express and used it instead.
