Overriding Blocktopmenu.php, Where?

I have a customized version of blocktopmenu.php that splits the menu into parts - the first 5 items on the left and the rest (3) on the right. This was implemented by putting code in blocktopmenu.php's makeMenu function. I modified the original file in /modules/blocktopmenu

 

Is there some place where I can better place this code so it's not "universal"? I know I can put my blocktopmenu.tpl in themes/mytheme/modules/blocktopmenu, but that does not appear to work for the php.

 

Am I simply doing it wrong?
