If anyone is having the same issue... what I did in order to resolve this was that I have uninstalled the module and manually deleted all the previously uploaded image files from [site]/modules/homeslider/images via FTP client. Then I have installed it for All Shops in one go but added the individual banners via Back office for each shop separately. The only downside of this solution was that the slider module position on the home page was different than expected so had to re-adjust the position for each shop - did it via Live Edit so not a big deal, in fact.
